Whenever I try and run general settings (I've just uploaded everything) I get this error (Version 5.46)....
Error including required files: Can't locate UltBB.setup in @INC (@INC contains: /home/cgi-bin /usr/lib/perl5/5.6.0/i386-linux /usr/lib/perl5/5.6.0 /usr/lib/perl5/site_perl/5.6.0/i386-linux /usr/lib/perl5/site_perl/5.6.0 /usr/lib/perl5/site_perl .) at /home/cgi-bin/cpanel.cgi line 45. Make sure these files exist, permissions are set properly, and paths are set correctly.

Did you by any chance create the cgi-bin directory yourself? If so, that could be the problem as systems that don't automatically provide you with a cgi-bin tend to have that reserved to redirect to the system cgi-bin.
If you created the cgi-bin directory yourself, try renaming it to cgi-local and set the paths again.

I am getting 404 not found errors on many files including Ultimate.cgi
In WS_FTP there is a DirInfo button. Go into the cgi-bin directory on your server and then click it and post a copy of the results here. It will show the contents and permissions of the cgi-bin directory.

Is it even remotely possible your cgi-bin is accessed via a cgiwrapper? That could explain the 404 errors even though we can clearly see from your DirInfo they are indeed there in the cgi-bin. The only thing that contradicts that theory is the fact that cpanel is returning an error as opposed to a file not found 404 error.
Probably the only way to get this fixed is to have Infopop look at it via FTP. I'd suggest completing a support ticket via the Customer Support link to the left.
