I have managed to change the color of backgrounds and links for most things, but I can't find where to change the colors for the "quote" box and "spoiler" box that appear in posts. The other thing I can't find out how to change the color of is the "re: username" link at the top of a post when you reply to someone. It's right next to the "re: topic name". Thanks for any help.

Try CP > Display Options > Styles > then select the style you want to edit. Select UBB Code Properties.

UBB Code Header contains the "re: username" link. Just add color: #123abc"; to change the header font.

UBB Code Body will change the background color - background: #123acb;

Thanks, Scriptkeeper. That definitely changed the background color to what I wanted. The "re: username" link though, is still the same. I couldn't figure out how to change the color of the link, but I'm more than happy with the color change for the backgrounds. Thank you again.

Links would be covered in the "Advanced Properties" section of that area (as Advanced Properties affects specific links in that area)

I'm in Control Panel » Styles » Edit or Add a Style

I don't see an "Advanced Properties" section. Where am I missing it?

Advanced Properties are additional to individual classes, so for example, if you want to change link colors for UBB Code Properties > ubbcode-header you would click that link in the styles area to expand it and under the text area where you put your style code you will see "Special Link Properties".
