This was a old issue that was addressed in the 7.5x series. Which you have so I would suggest open a support ticket so Rick can take a look at it. I don't know why you would delete a message in the tables. But you may try the "Content rebuilder" in the ubb control panel now, to see if it corrects the problem.

You would think that a public fix would be done or at least the file responsible for the problem released as so those who do not wish to upgrade to 8.0 will not have to wait for a fix not just put in a ticket on a one by one basis.

I think that the mysql query has been posted on the forums that would mark all pt's read for specific users.

Why not just fix the problem? Issue a bug release? Not worth the time for a real fix over a SQL injection? We have seen this reported several times. Same old some old not just with this problem but many others.
I have been reading all the not so final fixes for the bugs in version 7 and even see a recurring problem now effecting sites on THIS server.
Now I totally understand that you can not always bug test or make everything compatible for every server out there but it is hilarious that a existing problem is still seen on the creators OWN server. This is said to be a completable issue with a certain function on the server?

Well it was supposed to have been fixed in v7.5 (according to the latest bug report); when a user logs back in it's supposed to update...
The query i mentioned was just pointing that this issue has come up before so there is a temp fix to aid your users if the v7.5 addition doesn't work for them.

We have made a couple of attempts to fix this. In fact, when you initially login now it does a complete check of the PMs with your ID attached to it and checks to see if any posts actually exist with the topic. In most cases this has fixed it for those that have upgraded and have had the problem, it just requires a direct login and logout.

The quickest/easiest way to fix this is to mark every PM as read for that particular user. You'll need the userid and the current time in seconds, for example: 1213616430 is the current time.
update ubbt_PRIVATE_MESSAGE_USERS set MESSAGE_LAST_READ='1213616430' where USER_ID='#'
Replace # with the userid in question. I tried that and it did not work for me? So I when into ubbt_USER_PROFILE and edit my userID and edited USER_TOTAL_PM from 5 to 0 (after I removed all PM messages) Looked to have worked or the world is about to blow up!

Firefox is one of the easier browsers to clear cache. But darn browsers cache systems seem to get in the way sometimes.
