I have one group where there are about 50 empty messages. The corresponding *.cgi are 0kb, the *html files are 13kb. I tried using the control panel feature to clear things out, but it had no effect.

Is it safe to delete these?

There should *NEVER* be empty .cgi files! You've probably expereinced an out of space condition. Please read this document for information on recovering.
