It really is not as bad as you may have heard.
The really big issue for me was the case issue with file names and the MYSQL table names.
After that was the file permission settings.
Then learning the new control panel on the server.

I was on a windows server since 2000 also and was very nervous about changing to a linux server. But looking back I am glad I did.
The only reason I changed at the time was due to I could not enable spider friendly URL's because the path info variable was not available.

If I were to compare moving say windows to windows to windows to Linux.
I would say the move would take you about 15 to 30 minutes longer the first time to Linux. Because you would have the extra step of renaming your tables to uppercase and setting file permissions which you probably never had to do before.

But I would still suggest a dry run. So you get the jist of the difference.

Also you will notice Linux service plans are not quite the the same as the windows hosts, so you will need to research some of them to meet your needs.
