You could embed the flash file via the header insert through styles; if you want it to replace the normal menu you'll have to hack the stock files (see public_common.pl)
If you want to add a "custom header" you need to place it somewhere, i fail to see what that'd have to do wiht replacing your adwords banner though... you CAN have mroe than one thing in a header insert afterall...
