Our old site utilized directory level security. We are moving to a new technology for our website that cannot provide this. Is there a way to prevent anonymous access to UBB Threads?

yes -- you simply limit the 'Guest' group to whatever access (even none) and *poof*

.htaccess file connected to a .htpass for directory user validation. Every server I have seen allows this.

Nope, but there is a method to do similar to .htaccess
Server 2008 IIS also has native support for PHP
