Maybe I can clarify and help a bit.
The changed files list does state that all scripts have changed, so indeed re-upload all of those.
That list of templates are the only ones that have changed.... so if you have modified the templates any (in the /templates/default/ directory) that list are the only ones you need to update. If you've made no modifications to templates, you could reupload them all and be all set.
Files I would NOT overwrite are:
config.inc.php
main.inc.php
theme.inc.php
The /includes/ directory
the /filters/ directory
Those contain all your paths and URL etc....
The includes direcory contains your custom headers and footers, rules, privacy policy etc....
The filters directory contains the listing of bad words, bad names and bad emails etc...
Those you can leave.
Once you upload all the files.... yes, then run the altertable script that you mention. It's always a good idea to do a database backup with a mysqldump command first, just in case anything goes wrong. Detailed instructions can be found
here.
After you've run the altertable.... then edit the config file from your admin menu. Scroll down and click "update config.inc.php" even if you didn't make any changes. Once you do that, when you return to your index page, you should see the version number 6.1 at the bottom. The upgrade should be complete at this point.
If you've made a custom stylesheet, you might not want to overwrite that either... you should still be able to use it with 6.1. There are no stylesheets listed on the changed files list... so you could skip uploading the stylesheets directory. What you have will be fine.
