Ok, about the image files .. I know to put them in a different directory than the default, but what about the control panel? For example, the graemlins - I've imported a heap of graemlins via the control panel. Will the control panel go back to the default graemlins?
So long as you dont overwrite these folders, you should be fine:
cache_builders/custom
includes
styles
Does the upgrade give us the choice of what to overwrite, and what not to? Or do you suggest we do it manually? Also, those three folders you mentioned - have none of the scripts in those folders been updated?
Thus, your stylesheets won't be over written; the upgrade system however will update the styles installed.

I would do the upgrade, THEN mod; you don't want things to go wonkers due to a miss-applied mod.
I KNEW you'd say that.
